What I suggest is following - when an application is made of more optional packages, there should be an icon with + (or something) in front of install checkbox. When clicked, a pop-up window would appear and let the user choose parts from a tree view. (Perhaps there should be a way to turn off this icon, as some advanced users may be obtrused by it) I think it shouldn't be too hard to implement this feature, as the patterns offer similar feature (although just a "one-level" tree).
