I did some debugging by observing the value of /var/run/gdm.pid before running init 3, and including a -x option in the #! line of the xdm init script. What happens is that the killproc succesfully kills the pid in gdm.pid; however something immediately respawns gdm with a slightly higher pid. I am not sure where this comes from. The parent of the new gdm is init (pid 1).
