The modified udev rules do not create /dev/disk/by-{id,label,uuid} symlinks anymore because "dm-*" devices are ignored. Mount-by-{label,id,uuid} depends on these symlinks. If your root filesystem is on LVM and is mounted by label, the root filesystem will not be found during boot. The reason I didn't notice this earlier was that I had only updated udev and not the kernel, so the new udev rules did not end up in the initrd until I updated the kernel two days ago which triggered an initrd rebuild with the new udev rules.
