Well, they are not actually missing: clicking on the spot where the app menu should open actually opens the menu, but the panel is invisible. If I switch workspaces (ctrl+alt+right, ctrl+alt+left) the panels are drawn correctly. I have noticed that sometimes (really not that often) parts of the panel (like the tray area) go missing during use. The same workaround (switch workspace, switch back) helps in this case, too. This is either a compiz or intel driver bug.
