There appears to be adverse interaction between the nouveau driver and the intel driver. When I connect the vertically connected monitor to my laptop (i7 based) I can use
xrandr --output HDMI1 --right-of LVDS1 --rotate right
and the rotation works as expected.
It is certainly problem somewhere in the output sourcing from one gpu to another. Rotated monitors on one gpu are well tested and working.
