It will leave behind temp files, but it may also leave stale locks on your indexes, which will cause them to be purged the next time you start up. You're just creating more work for the daemon. :) Use beagle-shutdown instead, or send SIGTERM to beagled. Also 0.2.16.3 fixes some corner cases with problematic archive files that were leaving behind tempfiles.
