The difference is in the "rebuild counter", ie 1 and 3 which is not used in the name of the kernel directories:
File /lib/modules/4.0.5-2-default/kernel/sound/usb/line6/snd-usb-variax.ko ^^^^^^^ so the conflict happens iff the packages differ only in the rebuild count and not the "checkin counter".
This should be automatically handled by the repository where the automatic rebuilds are disabled and this is usually properly set for all repos where kernels are built.
