Are you double-clicking on program files [on the desktop, in nautilus, etc...] that do not have execute permissions?
When I switched over to Gnome it came up with the several apps I had on the desktop, for example, wifi-radar. When I double click on that icon, a dialog comes up saying Untrusted Application Launcher, the app launcher has not been marked as trusted, and asks if I want to launch anyway or cancel. Clicking launch anyway, it goes ahead and runs.
Or are you executing applications off a file-system mounted with the "user" options?
Nope, they;re in /bin or /usr/sbin. This is a fairly standard installation with everything but home on one partition and home on it's separate partition. No real magic involved.
