No idea about the USB thing, I don't use it, but the "waiting for..." thing seems to be a bug of sorts in the latest mkinitrd. There were others on this list earlier with the same problem who solved it by downgrading to an older version. Not entirely sure what the bug is though, since I don't see it here. Anyway, the point is, you didn't have to reinstall :)
