Something similar happened to me when I first set up my mail server. I had misconfigured things, so fetchmail couldn't send to local recipient (it was bounced). At that time, fetchmail will have already received the mail from POP and, if so configured, will have deleted it in POP as well. So, yes, any mail that came while /var was full are probably lost (unless fetchmail has become more intelligent in the past two or so years.
