I manually updated package by package, this is what I've got left that has newer versions available.
The following 3 NEW packages are going to be installed: kernel-devel 4.6.3-1.2 noarch TWoss openSUSE kernel-source 4.6.3-1.2 noarch TWoss openSUSE kernel-syms 4.6.3-1.2 x86_64 TWoss openSUSE
The following package is going to be upgraded: kernel-macros 4.6.3-1.1 -> 4.6.3-1.2 noarch TWoss openSUSE
Ths solved has no problem with the 'missing kernel-4.6.3-1.1' - as expected.

That's likely kernel-source bringing gazillion of files that zypp is trying to check won't be causing any file conflict. The check is not new - but maybe there was a performance regression somewhere in this check. Possibly rising a bug against zypp might give clarity here. Cheers, Dominique
