Yes, "inbox" is a file in mbox format. the ".inbox.index*" files are for
KMail1 so that it doesn't have to scan the whole mbox file each time you open
it. The .inbox.directory mean you have created folders in your inbox and KMail
has placed them there (either also as mbox files or as maildir).
Like in your case, it seems that KMail2 (or rather Akonadi) does append new
mails to the old mbox files, but shows only the new mails (that it has appended
itself). It never uses the old index files it appears, but it also does not
seem to have indexed the old mails into akonadi.
I don't know a solution that allows to continue to use the old mbox+directory
structure from KMail1 when the migration has failed; and even when it works it
doesn't seem to work reliably. You could retry the migration after removing
all the files listed above, but if it fails again, you might have to start from
a new, empty KMail2 configuration and import everything manually (create all
the folders, connect each of the mbox files and then copy all files from the
mbox to the new folder, disconnect the mbox files).
