The only "automatic" way is a reboot. Manually, you can locate the command that initiated each of them, because you personally know them, and restart them, one by single one. Via cron and similar timely fashions some processes do get started and restarted and shat down every now and then as far as I understand, but I am unaware if all these pending files get handled eventually?

Actually, yes >:-) If you happen to know what process to restart, and it can be done, you don't need to reboot. Otherwise, reboot is faster, and it sure does the job. If you don't, it means that all those processes are still using the old versions in your system prior to the update. It is as if you had not updated at all.
