OK, I was wrong. checkinstall doesn't work like rpm, it seems. Now that I look at it, I see that it preloads a library called installwatch, which intercepts calls to syscalls like chmod and redirects them to its temporary directory. The bug here is that chmod doesn't actually use the syscall chmod, it uses something called fchmodat, which the installwatch lib doesn't intercept, it only does chmod and fchmod.
