Ok, I misunderstood what you were complaining about. In Classic Menu Style, I have successfully removed items from favourites by navigating to that menu item in the menu tree, (not in favourites) and right click, the same way you added them into favourites. If they are already in Favourites there will be a Remove from Favourites option instead of a add option. I've confirmed that this works and survives a reboot.
