The problem is meinproc uses libxslt and a XSL file that uses the generate-id() function (http://svn.gnome.org/viewvc/libxslt/trunk/libxslt/functions.c?view=markup) Either libxslt should be patched to generate deterministics IDs or build-compare enhanced to ignore these differences.
