In Firefox and Konqueror4 it works for me.
I can reproduce the problem in Qt3 applications and some GTK2
applications (epiphany) though.
The problem is that FreeMono is really a broken font. The version we
currently have has some characters which are too wide and some which
are too narrow. Because of this, FreeMono would not be listed in
fontselection dialogs asking for monospace fonts. The workaround in
comment #8 fixes this and makes FreeMono selectable in such dialogs.
A few glyphs which are too wide or too narrow usually don’t matter
much, one will see overlaps for these broken glyphs but as they are
rarely used it causes less problems than not beeing able to select the
font as a monospace font at all (e.g. as a terminal font).
You can add another workaround to your ~/.fonts.conf:

The font will still be selectable as a monospace font because of the
workaround from comment #8 but rendered like a proportional font. This
fixes the spacing problem you report here. You will still see problems
for the broken glyphs though, i.e. the only real fix is to fix the
font.
