I have an IBM T60 with native 1400x1050 and an external Dell WFP2007 VGA 1680x1050. After startup, my notebook display shows a scaled 1680x1050. I tried this with an old radeonhd version which I know it was working, but had the same problem. So I guess this has something todo with x11.
But you can fix most of the problems by manually invoking xrandr Try $> xrandr --auto
If this does not work out, try to set the --mode manually for each --output
