it only tries to boot the 2nd drive when it's connected. When there's no 2nd drive, it fails to even attempt to load Windows.
That indicates at least one of the following two things is likely wrong with the new HD: 1-MBR's first 446 bytes are either missing or invalid, or 2-MBR code points to a location that is invalid Please describe the content of and/or pastebin a dd of that first sector.
