The apply delta failure seems harmless, as it promptly installed the full Mesa package. Probably you had a slightly different Mesa than the delta was intended for.
But the last one looks like a packaging error, and I would look into that more closely. Perhaps a separate install of that would work.

The upgrade appears to have worked though.
