This description is a bit weird. A master password is profile related. Not TB version related. So if you get a master password prompt from TB3 and not from TB2 using the same profile this is very weird. The master password is used to unlock the private key store in your profile and by default there is none unless you set it explicitely. Changing a master password is possible if you have the old password only. That didn't answer all your questions but I don't understand your issue fully.
