Actually I didn't know this and it might be the problem, I remember in one of the 1000 times I was in GParted I noticed that linux partition actually had flag bootable while windows partition had no flags on it.
There is no problem to boot both Windows and Linux with generic MBR code, if both Linux and Windows have primary partitions to boot from. If windows is set active, you set its boot menu to chainload to Linux, and to do that it uses a 1 sector file copy of the Linux partition boot sector you put on its boot (C:) partition. If Linux is set active, you chainload directly using Grub. Which primary you set active is a matter of preference, other than it needs to be set on the Windows primary at any time you are running the Windows installer or repair program. I have many times run into a problem with XP's installer refusing to proceed beyond its initial black screen comment that it is starting up. I've still not put my finger on why this happens, but it seems far more easily avoided as long as the Windows primary is at the start of the disk. When it happens, I "delete" Linux partitions by "deleting" the 0x82 partition, putting a matching number of dummy 0x11 partitions equal to the "deleted" 0x83 partitions and 0x82 partition in that space, running the installer, then deleting the dummies and undeleting the "deleted" Linux partitions after finishing with the Windows installer. Also, I virtually always install Windows the same as I do Linux, by creating a small primary partition for its boot files, and putting the actual OS installation on a logical. http://fm.no-ip.com/install-doz-after.html shows a small HD example of how I partition for simple multiboot on a single HD. -- "Unless the Lord builds the house, its builders labor in vain."
