kooka and xsane, both are frontends to SANE, which does the scanning job in the background. If you want a really different app then try vuescan, it is commercial but there is a trial version. It is very good, especially if you use the scanner professionally. If also vuescan does show the same problem, then it is probably the hardware.
FWIW, I like XSane's interface much better than Kooka's. It seems to be a bit more intuitive to me.
