haven't run into it myself, but i think i know the cause. the startup scripts for moz suite and firefox do a 'ping' (of sorts) to see if there is already a copy running and open an new window instead of a new instance if there is. this is to prevent profile corruption, i think.
the problem is that all of the moz products (suite, firefox, and thunderbird) respond even if the script is being called for a different product. because of this, if you have one running and try to start another, it'll open a new window of whatever is currently running.
this is the case for older versions of mozilla/firefox/thunderbird. I can't remember with which versions it got fixed but for current versions this shouldn't happen.
