AFAIK, either the RPM or the site version only install the program, not the home directory. That would be created when you start mozilla. Just copy the directory for a backup to be sure, leave your old one in place, and you should be fine. If by shortcuts you mean bookmarks, those will stay, as well as passwords, etc. Plugins go with the program, so those will change with the update.
Bear in mind the Mozilla sites version installs into /usr/local/mozilla and Suse's installs into /opt/mozilla. I think it should work, but don't want to screw things up (again)!
I always changed the default install of the site version to /opt/mozilla, but that is beside the point. It installs all its files under its directory, so uninstall is a snap, just delete the directory. Therefore, I would suggest installing the suse rpm, then copying any plugins from /usr/local/mozilla/plugins to the new /opt/mozilla/plugins directory (except links, relink those), and then the first time you start mozilla do it as root (with sux) to register the plugins, then exit and start as your normal user. You should have everything you wanted above.
