All Linux financial applications which I found offer just a generic manual update of the account register without direct modem connection to the bank.
You're going to hate me for this, but I really don't think such a thing exists. The demand (in the US, anyway) is pretty low. Banks here mostly use web interfaces for primary functionality and offer Quicken-compatible export filters for updating your local register.
