There is no urgent need to reinstall the full OS just to know if it was a faulty upgrade. Create a new user account on your laptop and tune kmail there to test speed. It will definitely show if it is settings problem (things should be fast on new account) or library one (if things will still be slow).
That was a really good test! I made the user "testuser" with the pw "testuser" and logged into KDE. When I opened up kmail and set up the new IMAP account, it was no longer slow. It took less than 10 minutes to download all 5000 email headers.
However, I did not have "disconnected mode" enabled. When I enabled disconnected mode, the synchronization of folders got slow and the same thing happened with deleting an email - I clicked on 1 email, hit delete, and the indicator says it is deleting the email but it never finishes. I finally aborted it, and an indicator in the lower left hand corner said "canceled moving emails to the trash".
Do you by chance have nepomuk (desktop search) and email indexing enabled on the "slow" machine and disabled on the fast one? Do you see any high CPU usage from a process when things are slow?
