Did you try https://extensions.gnome.org/extension/495/topicons/ first? It seems to be working for some users.
How can it work without adjusting for current gnome-shell version number? Some search results suggest that some "legacy-tray{ boarder-width: val} " provided by themes must be adjusted. I dont find similar strings. Instead of guessing it would help to understand how the icons must be moved from A to B, and how that process can be debugged.
