Oh, sure - you definitely should patch _both_, Makefile.in _and_ Makefile.am. And re-generate Makefile.in (and create a patch for it) with exactly the same autotools versions that the file was created with (to avoid spuriously large diffs).

Ok, it's not in my list of local installs either.
ls /suse/rguenther/install/ autoconf-2.13 autoconf-2.64 automake-1.11.1 automake-1.9.6 autoconf-2.59 automake-1.11 automake-1.9.3 rzip-2.0
but it should be easy to download and install locally for the sake
of package maintainance. (You see I've done that for some versions ...)
