What might cause /usr/include not to be seen by the source.

We'd need to see the complete commandline of the call to gcc in order
to be able to tell more. For these cases I've defined myself a small
shell function:

mk() { make "$@" 2>&1 | tee mlog; }

So I just exchange mk for make and get full logging in mlog.
