After one knows what happens this is an option. But i do not agree with you that zypper can not call the kde shutdown command?
It's *not* zypper, it's the shell. If you find out how to run the kde shutdown from the shell (some dcop magic I expect), then you can of course replace the 'shutdown' command with it. Zypper just exits when it's done with it's job, it doesn't care about your open applications.
