do and we should just make our changes directly into the patches.tar and
configs? and patches.addon and config.addon are for something else?

Yes, patches.addon is solely the method to apply additional changes on top of
the existing kernel-source package. Say, if you have a patch to apply on top
of the latest release kernel, you can do osc copypac or branch, and add your
patch to patches.addon, etc.
