Pavel: kmail stores its local mail in ~/.kde/share/apps/kmail/mail by default
(quite old installations as described in #7 used to use ~/Mail though).
In that dir there is a directory per top level folder. The index is stored in
2 files <foldername>.index and <foldername>.index.ids. Those are stored in a
binary format for performance and can be deleted, so if the corruption happens
again you could try removing those for the affected folder. (Having backed up
first).
Other than that it's a known upstream problem that the indices can be corrupted
if kmail crashes at a bad time (there is a lot of fault-tolerance to try to
prevent this) or if the filesystem misbehaves (such as NFS). It's not within
my power to change this and it is being designed around with the Akonadi
framework for KDE 4.
