  webmail should show same content as any other IMAP clients, but your IMAP client maybe caches some messages inside for off-line viewing and deletes them from the server. On the other hand IMAP clients usually do not really delete messages - they only mark them specially. Some IMAP clients (including IMP) can be configured not to show marked messages. POP3 clients also can be configured to delete messages they download, so there maybe a race condition between different clients while messages are read by some mailers and deleted by others.

Yes, Cyrus is supposed to handle POP3 and Imap.  That is why I think it is so strange that the email via the webmail interface don't match the IMAP, which don't match the POP3.
 
I did nothing but stick the SuSE CD into the computer and boot from there, no configuration magic... just a typical out of the shrink wrap box.
 
Got any ideas where the other emails are going?
