To configure Plasma5/Kwin5 use Plasma5's "Systemsettings" instead, it should be labelled "Systemsettings" in the application menu, it should be listed in the Favorites, and you can run it via "systemsettings5" in a terminal window or KRunner.

Yeah, I agree that this can lead to confusion. You should be able to uninstall it though, it's the package kdebase4- workspace-addons, that's only required by kdebase4-workspace AFAICT. It should maybe be removed automatically by the package dependencies, but then some of its stuff might still be relevant/needed for KDE4 applications. Half of the KDE applications are still based on KDE4 at the moment...
Only leaving such things as vlc/qps/gapcmon/... not showing on system tray
VLC is a Qt application and therefore its icon should appear in the system tray just fine. But it is hidden now by default (even in KDE4), that's maybe a change in VLC itself (probably because of the change to Qt5). Click on the up-arrow in the system tray to see it. But then, Plasma5 does display its own mediaplayer control in the system tray automatically if you start VLC... For the rest, you can use other apps to display the old-style system tray icons, like wmsystemtray and icewmtray. and yakuake not able to use current konsole (the worst discovered hit for me).
There is a KF5 port of yakuake already which does use the KF5 based konsole, but that's not been released yet. It's just a matter of time though...
