The command

  /usr/share/texmf/texconfig/update force

should be enough as it does creat the temporary directory and touch all tag
files including the /var/run/texlive/run-hyphen as well as enforce the refresh
of all formats.

Hmmm ... sounds strange. Do you have some system time problems. As an update of
a texlive package checks for time stamps, versions, and as well as for tag
files
