Please elaborate your scenario, any please also attach y2logs.

Is this about a new installation? Or about a system upgrade?
What exactly are you trying to do, and what does not work?

Please notice that there are different installation paths for storage-related
things:

(1) The automated storage proposal. This will try to guess what best fits your
needs.

(2) The guided setup. Here, you get to choose the policies (LVM vs. plain
partitions, with or without encryption, with or without separate /home) and
then later select which partitions to remove to make space for your new
installation.

(3) The expert partitioner where you do the entire storage setup manually,
either based on existing partitions or based on the initial storage proposal.

Which one was it? 

So far, we have not seen any scenario where the user could not choose what to
use as the root filesystem. I am pretty sure there is some misunderstanding
from your side.
