Seems to be fixed, I updated the package and tried linux-boot-prober command
directly and grub-mkconfig. Neither deleted root files :P

Now the issue is that grub-mkconfig isn't creating the other linux's grub menu
configuration. They are detected, but the grub.cfg section of 30-os-prober is
empty.
