It suggests verifying the CA trusts:

Go to Preferences > Advanced > Certificates > Manage Certificates >
Authorities
Select your CA certificate (in case it is not in the list, import it)
    Click Edit Trust
Check all the available options (for me: "This certificate can identify web
sites." and "This certificate can identify mail users.")
    OK, OK, Close

----

Sorry, it does not apply. My issue, so far, it is with PGP keys, not security
certificates.

Now, I can test with another mail account that should be using a certificate,
not PGP. PGP is disabled for that account; the correct certificate is selected,
and signing fails with what seems the same message as PGP signing. Prefer
S/MIME or PGP is greyed out (S/MIME is enforced)

Yet enigmail options displayed are those of PGP, when PGP is disabled on that
account. It does not seem to display options for using certificates, yet it is
trying to use a certificate.

Anyway, I did edit trust of certificate authority. No change.

So: it is impossible to use S/MIME signing, neither with PGP or with
certificates, since two Thunderbird updates (for PGP).
