Writing to the clipboard should work just fine, either using Xwayland or native
Wayland. The protocol for the latter is well established, though it might be
missing functionality to avoid that the entry is part of clipboard history, not
sure.

According to this issue, wayland support is just not implemented in nitrokey
upstream:
