Replacing the existing fmtutil.cnf with fmtutil.cnf.rpmnew and running fmtutil-sys --byfmt lualatex, I can report the LaTeX document now compiles with lualatex. So, I guess that editing the fmtutil.cnf it will no-longer by replaced by an updated version in the rpm. Makes sense.
