Running /usr/sbin/update-ca-certificates does result in the removal of certs installed into /etc/ssl/certs It is unclear where self created CA certs have to be placed. In my case, a java update rm'd installed certs which broke by exim (MTA) config which no longer could verify by cert to the server. IMHO /usr/sbin/update-ca-certificates should never rm anything. Or an alternative place to store local _non_CA_ but signed by local CA should be stored.
