I have

/var/lib/ntp/var/run/ntp

and ntpd works even without the rule added (factory last updated 2014-09-29)

Nevertheless, I agree that we should add
  /{,var/}run/ntp/ntpd.pid w,
to the ntpd profile.

I just submitted a patch upstream.
