The condition appears to be related to having application windows (emacs) open on a virtual desktop. When I shutdown the machine the state is saved. Upon start up the application windows are restored on the virtual desktop where they belong. As long as I do not switch to that virtual desktop the CPU is pegged at 100%, as soon as I switch to the virtual desktop the problem goes away.
