Update: I decided to upgrade to chromium-54.0.2840.90-85.1.x86_64 which uninstalled chromium-desktop-gnome This seems to fix the issue with /etc/default/chromium flags (now they have effect) Also thanks for the tip about using --password-store=gnome !
