If the apps are not flattpak, then fuse has nothing to do with them. I.e.,
you're experiencing a different issue.

*Could* be this one (it has been reported to happen on GNOME 42, if on
Wayland), but I can't be sure:

Portals seems to be still involved, which looks a bit weird to me, but I'm no
expert of this whole area.
