I could uninstall and reinstall sqlite but guess that would really mess up zypper. Not sure if there is any other way to do this but I think this would be a really useful feature.
Yes, specifying version to install/remove is a mandatory feature and is being implemented right now. In fact you can find the feature in zypper 0.8.4, but it is yet buggy and needs some more work. What you will be able to do after its completed is:
zypper install sqlite = 3.38
