Actually I had a similar problem on monday using an update to date driver from git. Something to do with turning on the second output blanked both screens. This was using just fvwm and setting
things directly with the command line xrandr tool. That being said, I have not had a chance to try to repeat the situation and can not narrow down the details. I was just starting a presentation, so
a few xrandr twiddles was all I had time for.

What you are describing are most likely gnome problems. Neither X nor its drivers are responsible for what you see in the gnome
panel.
Also it's quite likely that some desktop helper turns off your DVI after login. The state of the DVI output resembles exactly what RandR knows about this output (as you have found out using xrandr).
You will have to use a gnome utility to set up the state as you like it
so that it gets set when you log in again.
