the upgrade. Does anyone have any ideas on how to fix this? It seems as
though my gnome panel is messed up at this point since when I try
unplugging the DVI monitor the VGA monitor still doesn't show anyting in
the gnome panel only a gray bar for the panel.

What you are describing are most likely gnome problems.
Neither X nor its drivers are responsible for what you see in the gnome
panel.
Also it's quite likely that some desktop helper turns off your DVI after
login. The state of the DVI output resembles exactly what RandR knows
about this output (as you have found out using xrandr).
You will have to use a gnome utility to set up the state as you like it
so that it gets set when you log in again.
