This depends on how you provide the backup to the re-surrected Windows. But in general, I'd say NO: NTFS ACLs are just pain. I'd try to use an external USB drive and create a partition on it with identical (or bigger) size of the original file system. Then just 'dd' the partition to that drive in a Linux rescue system. After the re-installation of windows, you should be able to connect to that file system on the external drive again in the new windows system to copy the data you need back. Hope this helps.
